We are not backpackers and greatly enjoyed our three nights in one of the Windigo cabins. They were starting on it when we were there in 2019. It's just past the comfort station. We were told that the old store was going to be converted into additional cabins.

I can't help with the bulk of your questions, but regarding transportation: the VII is out of Grand Portage, the seaplane out of Grand Marais. If you use both, you won't end quite where you began. If you still want to do both, take the VII out so you can bring fuel. There is fuel on ISRO to be ...

We stayed on a houseboat on Namakan Lake (VOYA) for three nights last summer. Nothing like you describe. It was quiet and very relaxing and we saw/interacted with fewer people than we did the three nights we spent on ISRO the following week.

You can get ice at the Windigo store, which is a few minutes (uphill) from the WC campground. The ferry stops at the dock which is very close to the campground ...

Wow! Sounds like a great trip. We stayed in a Windigo cabin with our family, including 5 year old. Maybe next year we'll aim for some backpacking.
