Tough question.
If the rest of the family/group are experienced wilderness campers/backbackers/paddlers, it could work out great. But I'd do a test run car camping first.
A great suggestion someone once made on this forum was for families with small kids to camp for 1-3 nights at Washington Harbor (near Windigo). There are more amenities there, and you might be able to get a shelter.
We met a couple with kids aged about 9 months and 3 years on IR a few years ago. They had backpacked the length of the island. The dad said that the trip was a mix of wonderful and horrible.

There are several places in the region where you can have a north woods experience, and not be quite so isolated and inflexible as a trip to Isle Royale. Superior Hiking Trail, Superior National Forest including the Boundary Waters Wilderness, Pictured Rocks And/or Apostle Islands, any of these could be done with day hikes or day excursions and return to car-camping comforts in the evening. Entry Point campgrounds in Superior National Forest could off day trips with a canoe from drive-in campgrounds. Access to your vehicle gives you more flexibility if you need it. Face it, at that age the kids are too big to just be hauled along like you may have done last year, so the kids needs need to come first in your planning.
